Not exactly at Meroe but at least in the Red Sea:
Blue holes are the results of rainwater having soaked through fractures of limestone bedrock onto the water table of glacial sea levels during the Pleistocene epoch (ice age), some 15,000 years ago.

I don't see any relationship with Atlantis. Anyway the 9000 years before Amasis are too much ancient time for a developed civilization knowing the industry of metals. It is typically the end of the Bronze Age and the beginning of the Iron Age in Africa. See below :
